Team management reported Atkinson felt some "soreness" and required time away from the action for further assessment "in the coming hours".
The series decider of the series at the SCG begins on Sunday, 4 January.
England have already lost strike bowlers one seamer with a knee problem and Jofra Archer because of a side injury during this series.
Matthew Fisher was called up as injury reinforcement.
Atkinson struggled during the first two matches, managing only a handful of scalps.
